New to Pikmin 3 are Rock and Winged Pikmin varieties. Rock Pikmin have a hard, rock-like exterior. Winged Pikmin can carry objects over walls and gap.

Unlike the first two games, Pikmin 3 has no time limit but nevertheless tasks the player with resource management. Juice is squeezed from each fruit piece the player collects. One bottle of juice is consumed at the end of each day. If the player runs out of juice, it is game over.

レベルアップすると、デフォルトで5％の確率で、レベル5から、あるメッセージを持った配達人がやってきます。部屋に移動すると、特に不穏なサウンドトラックが流れ、これから起こることを暗示します。メッセージを読むと、配達人はドラゴンに変身し、すぐにあなたと今いるセルを攻撃しはじめます。この確率と開始レベルは、MCMメニューで任意に変更できるようにしてあります。

アルドゥインを倒すと、アルドゥインの支配下で他のドラゴンが受けた苦痛についてコメントした、ほろ苦い「希望のメッセージ」を受け取ることができます。この時点で、MODはドラゴンの刺客を送り込んでくるのを止めます。
